If it were my garden I would do it now before roots are long. but you can always take them out now by gently tugging and planting in potting soil for indoors. I have done that successfully! Otherwise just use a pair of scissors and snip away!

That one tall 'sprout'/leaf should be topped down by it's base. NOT exactly at the apex of the stem but close. You're wanting to do this BEFORE it flowers. All else is fine for now.

It doesn't look like you should cut any of the ones you've marked. Look at this shot. It's yours from above. That one long leaf needs to come off here.

This is my first time growing tomatoes in an aerogarden, but I'm going to wait to prune mine until 4-5 weeks, above the fifth branch as aerogarden suggests. So in your case, I wouldn't prune anything yet.
