Started the Habanada Pepper from Refining Fire Chiles. Placed two seeds in a pod, and placed the pod into a cup of water. If it germinates, I'll move it into an AeroGarden. If it doesn't, I'll restart or delete this thread.

Habanadas are really good. I have grown them in the past.

This is finally starting to look more like a pepper plant rather than a pepper seedling! I was considering terminating it since I thought that maybe it was a bad seed.

This has grown up quite a bit. Should I prune off the lower leaves and branches or leave them alone?

I would prune some off because they are not getting much light, and it would improve air circulation.
But I am not a pepper expert. You might want to wait for a second opinion!

If it were me I would start off by removing the 4 largest and lowest leaves. You do not want to do too much too soon. You can also wait for mike to see what he says.
