Would it be okay to grow Chives and Tomatoes in the same AeroGarden Machine? If so what option to pick on the machine?

Yes, I think you could grow tomatoes and chives together without issue. I've not had much luck growing chives but other have had good results. You didn't say which aerogarden you plan to use but I would set the aerogarden setting to the tomato specs.
